Oh , it has been a long session. I found this video on youtube: https://www.youtube.com/watch?v=LOhfqjmasi0&t=769s . In that he organized the file as assets on asset folder , levels on levels folder, scripts on its own folder like that and I tried to implement that. Now all the links are broken that is now on clicking on the play button is not working, I have to fix it. Before fixing that I made the door and its animation. It took me a while to get the perfect door framesheet because the godot sliced wrongly every time. So it took me most of my time. I will fix the broken links tomorrow.
